I don't even want to get into what the rational reasons were for her trying to help Naota out when he gets hit... or even the weirdness of her trying it lol... but in the end she hits him in the head with her guitar to start what we latter find out as gap for dimensions, and all that other sci-fi stuff...
Anyways, Is it foreshadowing something in the future? Like when Canti engulfs Naota to power up in a battle (with amazing visuals I'll add too). haha, that’s some lunch, and Canti’s belly seems to turn into this half metallic nightmare demon mouth as it sucks him in, transfers his body into a location where Canti uses the source of Noata's head, to use the power of the all mighty Atomsk that is in store.. whoa.... dar...
Not sure, where I'm going with this... but I know there is more instances where she says it in another episode or two, but I'm too lazy to specially hunt for it.. I think I'm going to have to anyway hahahaha!!!!

This line confused me for a while too. But after watching every version of FLCL (including 3 fan translations), I can safely say that there is no deep symbolism in this saying. Or should I say that even if there is, there is also a more shallow, rational explanation...
Naota and Mamimi were under the bridge during school hours. Normally, when one is in school -- especially the younger ages -- students look forward to lunch time. Therefore, it is not at all strange for students to yell out "alright, lunchtime!" in their lunchtime frenzy. It's just something kids do. What could symbolize is Haruko's immediate child-like behavior. However, what it more likely was intended to be is Haruko merely informing these students that it was lunch time (they wouldn't know, they're in school), which is why mamimi says, "already?"
Also, it's possible, and likely that Haruko was taunting them, or implying that they should be in school, to hear someone say lunchtime, to begin with. This also makes sense.
